WebMy understanding is that you have to defeat Flowey and then spare him which unlocks a special encounter (I won't give specifics to avoid spoilers) which then makes the pacifist route possible. You can't do the full pacifist route without it as I understand but I also think it is a better narrative to fight Flowey first and then do pacifist.
